Substance Abuse Treatment, Prevention, and Policy: Research
 ## Abstract
BackgroundLactobacillus plantarum WCFS1 was selected as an exemplary representative strain from among many lactic acid bacteria used as probiotics because it has been subjected most thoroughly to genomic analyses so far.
ResultsA whole-genome shotgun sequence was generated using Illumina technology from Lactobacillus plantarum WCFS1 grown under standardized conditions using standard laboratory media.
ConclusionsThe genome is composed of one circular chromosome (31 Mb) with no plasmids identified by Illumina sequencing or PCR-based methods.
 ## Background
Probiotics are defined as “live microorganisms which when administered in adequate amounts confer a health benefit on the host” [1]. There are several families of lactic acid bacteria (LAB) used as probiotics including Lactobacillus spp., Bifidobacterium spp., Enterococcus spp., Streptococcus spp., Leuconostoc spp., Pediococcus spp., Aerococcus spp., Tetragenococcus spp., Vagococcus spp., Weissella spp., Aeriscardovia spp., Oenococcus spp., Granucoccocus spp., Lactococcus spp., Carnobacterium spp., Alkalibacterium spp., Sporolactobacillus spp., Streptococcus thermophilus subsp. diacetylactis [2]. The genus Lactobacillus includes more than two hundred species [2] but only few have been studied extensively as probiotics [2]. Among these species are Lactobacillus acidophilus NCFM (GenBank accession CP002566), Lactobacillus johnsonii NCC533 (GenBank accession CP001566), Lactobacillus rhamnosus GG (GenBank accession NC_002972), Lactobacillus paracasei subsp. paracasei F19 (GenBank accession CP003317), Lactobacillus plantarum WCFS1 (GenBank accession CP001242), Lactobacillus salivarius UCC118 (GenBank accession CP001553), Lactobacillus reuteri ATCC55730 (GenBank accession CP000196), Lactobacillus delbrueckii subsp bulgaricus ATCC19658 (GenBank accession NC_008561), Lactobacillus delbrueckii subsp lactis IL1403 (GenBank accession NC_002663), Streptococcus thermophilus CNRZ1066 (GenBank accession NC_009657). The strains selected have been studied most thoroughly using genomic approaches so far.
In particular strain Lactobacillus plantarum WCFS1 has been used as model organism within this species [2]. The strain was isolated from silage [3] by David Mills at Agriculture & Agri-Food Canada who has also sequenced its genome [4]. It has been used extensively within his laboratory [5–8] as well as within other laboratories [9–13] not only as model organism within its species but also more generally within LAB research.
The strain was deposited at ATCC where it was given ATCC number BAA-793 which is now synonymized under ATCC number BAA-793T.
Here I present another high-quality genome sequence assembly generated using Illumina technology from strain WCFS1 grown under standardized conditions using standard laboratory media.
 ## Methods
 ### Bacterial strain
Lactobacillus plantarum WCFS1 (ATCC BAA-793T) was obtained from American Type Culture Collection (ATCC) (Manassas VA). A single colony was picked from a frozen stock culture stored at −80 °C glycerol broth medium (LB; Lennox Broth; BD Difco™) containing tryptone (10 g/L), yeast extract (5 g/L) [14], glycerol (10 %), agar (15 g/L) incubated at +37 °C aerobically for two days.
 ### Growth condition
Culture medium was prepared according to published protocol [15]. Briefly it contained per liter tap water tryptone (20 g/L), yeast extract (10 g/L), ammonium chloride (0.5 g/L), magnesium sulfate heptahydrate (0.2 g/L), manganese sulfate monohydrate (0.05 g/L), ferrous sulfate heptahydrate (0.02 g/L) supplemented with vitamins according to manufacturer’s instructions using Vitamin Solution Mix SL-10a (Teknova). Culture medium pH was adjusted prior inoculation using sterile HCl or NaOH solutions.
Strain was grown statically at +37 °C overnight in culture medium supplemented with glucose (20 g/L).
 ### DNA isolation
DNA isolation was performed according published protocol [16]. In brief cells were harvested by centrifugation at top speed for ten minutes at room temperature using microcentrifuge followed by washing once with distilled water. Cell pellets were frozen overnight at −80 °C then thawed on ice followed by addition of CTAB buffer containing cetyltrimethylammonium bromide [Sigma-Aldrich] buffer containing Tris-HCl pH 8.0 (100 mM), EDTA pH 8.0 (20 mM), NaCl (1.4 M), CTAB buffer containing cetyltrimethylammonium bromide [Sigma-Aldrich] (0.7 %), β-mercaptoethanol [Sigma-Aldrich] (0.02 %), N-lauroylsarcosine sodium salt [Sigma-Aldrich] added just before use (0.02 %). After incubation at +65 °C for forty-five minutes samples were extracted twice with chloroform/isoamyl alcohol solution containing chloroform [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol [Sigma-Aldrich] solution containing chloroform [Sigma-Aldrich]/isoamyl alcohol ratio equaling eight/five/100 by volume/volume/volume followed by extraction once with chloroform/isoamyl alcohol solution without added β-mercaptoethanol followed by precipitation once with ice-cold ethanol absolute then washed once with ice-cold ethanol absolute then dissolved once in Tris-EDTA buffer pH 8.0 containing Tris base buffer pH 8.0(Tris-HCl) buffer pH 8.0(Tris-HCl)/EDTA buffer pH 8.0(EDTA) buffer pH 8.0(EDTA)/H2O water solution containing Tris base buffer pH 8.0(Tris-HCl) buffer pH 8.0(Tris-HCl)/EDTA buffer pH 8.0(EDTA) buffer pH 8.0(EDTA)/H2O water solution containing Tris base buffer pH 8.0(Tris-HCl) buffer pH 8.0(Tris-HCl)/EDTA buffer pH 8.0(EDTA) buffer pH 8.0(EDTA)/H2O water solution equaling four/four/92 by volume/volume/volume followed by precipitation once again with ice-cold ethanol absolute then washed once again with ice-cold ethanol absolute then dissolved once again in TE buffer pH 8.0 containing Tris base buffer pH 8.0(Tris-HCl) buffer pH 8.0(Tris-HCl)/EDTA buffer pH 8.0(EDTA) buffer pH 8.0(EDTA)/H2O water solution containing Tris base buffer pH 8.0(Tris-HCl) buffer pH 8.0(Tris-HCl)/EDTA buffer pH 8.0(EDTA) buffer pH 8.0(EDTA)/H2O water solution equaling one/twenty/four thousand nine hundred ninety-nine by volume/volume/volume followed by digestion overnight at room temperature using RNase A enzyme purchased from Sigma Aldrich.
